It took me about 3 or 4 viewings of Magnolia to finally start appreciating it. It's now one of my favorite films. The same can probably be said with A Clockwork Orange. It didn't do much for me the first time and it's now one of my favorite films.

Dark comedies my brain dislikes. But on second viewings, they usually get funnier, as I adjust to what they're supposed to be.
For instance, The Cable Guy is widely disliked, but on second viewing I figured out what the movie was supposed to be and found it much, much more amusing.
Monkeybone, I had the same experience. I might watch Mars Attacks! (one of my least favorite movies ever) again, because obviously that is a dark comedy, and maybe I'll find the humor in it now.

Haha! When I saw the Fellowship for the first time in theatres, I cracked so many jokes about it...then I listened to the music....then I fell in love....now I'm hopelessly obsessed with the trilogy.....and Frodo.......

The Matrix comes to mind. Also I hated Bowfinger the first time I watched it, but now it's one of my favorite comedies.
I'm going with "Mars Attacks!" I was indifferent the first time I watched it, expecting more sci-fi action (that's what I sensed the audience was expecting too) but then seeing it again I realised how to take it and found it very silly and dark and funny.
I also grew to really like "The Big Lebowski" for its comedy.
I also liked "FOTR" after not liking it the first time.

Hmm, for me its the exact opposite. After I saw AOTC the second time, I realized how crappy it was...

Signs (didn't realize I liked it until I realized it was like th 4th time I'd stopped on it while clicking through channels over a couple of months)
Armageddon (fast forward through the love scenes)
Intolerable Cruelty (loved it on second watching)
It's strange, I liked TPM the second time more after really not liking it (a lot) the first time. As for AOTC, I thought it was okay the first time, but it never really grew on me, though I found elements of it interesting, but never enjoyed watching it completely.

All the matrix movies get better every time i watch them, even though i loved them in the first place. Also Billy Madison, i hated that movie the first time, but now i thinkits pretty funny.

Ahhh!! Exactly the same with me. In theaters seeing it with my friends, I was like 'omg, this movie is the best of the year!'. Then I watched it on DVD and I was like 'Why did I buy this crap?' after a couple of viewings.
My list would be:
Reservoir Dogs (loved it more the 2nd and 3rd time around)
Fight Club
