The Oracle said Neo's "mind separated from his body"…

Smith is inside Bane in the real world, after downloading himself into the human Bane's mind…

What if Neo, when he stopped the sentinels, did something similar i.e. He interacted with these machines – as when mixing with Agent Smith "something of me imprinted onto you" / something changed – and "touched the source" with his mind…

Bear with me.

I mean that, just as Smith downloaded himself into Bane, maybe Neo, through his final act with the sentinels, downloaded himself into the machine subconscious, or mainframe, which is why he appears to be in a coma…

Not into the 'mind' of the squiddies, which he disabled, but into the 'mind' of the source that they are connected to.

This source is undoubtedly the white room from the trailer, where we see Trinity and Neo embrace…

It fits, so why not?

Ok here's something simple.
Part of Neo's mind is in the matrix after he returns from saving Trinity. In the first Matrix movie the agents have control over the sentinels ie. they send the strike when Morpheus is captured. So why can't Neo have some control over the sentinels since his is The One and superior than the agents. Furthermore, that whole imprinted bit with Smith helps this a little further as maybe the part of Smith, being an agent, that has control over the sentinels has crossed over to Neo's code. So after Neo returns from saving Trinity part of his mind could very well be in the matrix still and that part, interlocking with his body in the real world was able to stop the sentinels.

by the way the agents didn't send the centinels, the centinels detected the neb, and they start destroying the ship.

Yes the agents did. Smith even says something to "Deploy the sentinels" or something.
